It was never officially discontinued. And remember, everyone forgot that scandal.
But Vexen will certainly not want to just forget about such a big research topic that he never finished with. Especially one that proved to be to be somewhat of a success.

What would he use it for? The Superior also needs to get some use out of it as well, and I'm not seeing many uses for the Replica project right now. It's not like the Replica project can produce an authentic keyblade, which is what the Organization wants so it can keep collecting hearts for Kingdom Hearts.

Vexen doesn't necessarily need the Superior's support to create a replica, I think he's more than capable enough of fulfilling his scientific nature by creating another one out of sheer curiosity.
Besides, everyone in the Organization has secrets.

Exactly. It's for the curiosity and whatnot.
Although a replica of a keyblade warrior can use a keyblade... I think. Though I'm a bit sketchy of the Xion details.

Okay, this is totally unrelated to anything we've been talking about in here, but I just had the most awesome idea for a non-serious, non-plot-related thread.
Picture this: We find a suitable world that would have some sort of club. This club has lots of loud dance music and flashing lights. We then throw together all sorts of random characters into this club, regardless of affiliation and whatnot. Shake. Stir. See what happens.
I'm seeing many opportunities for hilarity.
